If you put the emulator into window mode while running (snes) and then close the window using alt+f4 then emula no longer responds to commands from any input device.

That is the normal behaviour of EmuLa, you have to exit the emulator to give the control back to EmuLa, this is was done to let EmuLa gather statistics like playing time for each game, maybe in the future I can put a switch in the preferences to enable or disable this behaviour. But if you say that after closing the emulator with alt+f4 combo, then there should be a bug laying around. I will try to reproduce the error and to fix it for the next release.
